Ideal file structure for Drupal website

I have a Drupal website (a few modules) and I want to move it to a better file structure.
I have two questions:
1- How can I correctly move the files?
2- Which Drupal file should I move to which file?
(I’m using these modules:

The “module moved to new location” module is configurable. Do I want it to use the same home page, the same htmls, or what?)

I’m trying to create a function that only displays error messages but if error_display() gets called it should call $error_message + $logged_user to $error_page.
I can’t seem to get my head around this and was hoping for someones help 🙂
